Okay, found a fix that works. Anyone having this issue, here is what you do. Go to console command by pressing ~ key. Click on the ship door while in console command. It should show something like door followed by its id. (If it doesn't say door, it means the game thinks you are clicking on something else.

Set a different ship as your home ship and make sure it's on the landing pad. Make the edits you want to make. After you're done with your edits, pay for them and exit the ship editor/viewer. Go back to the ship viewer/builder and make your ship the home ship again.
